Just a hint here: DEJAVU contains two options to look for
structural similarities, FInd and INcremental_search. I
recommend *strongly* you use the latter option, since it
is much less sensitive to small differences between
arrangements of secondary-structure elements in different
structures than the FInd option. One day I'll write a
